OK, so the AMVAR springs seem to fit with the KYB shocks and the SW cups 
For the electronic, if you still have a message, I think it means they did not do anything. Cause I think you wouldn't have any alert left if the AMVAR software and ECU had been shut down or hushed or reprogrammed.
As Yann said, there's a lot to do in order to make everything work perfectly wright with the electronic, specially when you thing about the ABS/ESP (I think they must be set specifically for the vehicules equiped with AMVAR when cars leave the factory).
